From what I can see, your itinerary plan seems a little too full! However, I will try my best to give you some information to narrow down your options a little bit.

I would like to remind you that your travel date (May 3 or 4) is coincidental, the same week of the Golden Week, which is a National holiday week in Japan. That means all attractions spot will be full of tourists, both locals, and foreigners. I suspect that the Shibazakura Festival would be even more so since it is an event that is loved by the locals too.

1. Fuji Shibazakura Festival - Bus or Train.

During the Festival Period, there is a direct bus available from Shinjuku station to Motosuko lake (the site of the Shibazakura Festival). However, based on my experience the reservations for these buses would usually be full about a month before. Please remember about the Golden Week holiday that I mentioned.

Your best bet would be the train. Sadly, there is no direct train to the festival site. You need to change to a bus from Kawaguchiko station. 

A train from Shinjuku Station would take around 2 hours and 15 minutes to Kawaguchiko station. From there, a bus will take you to the festival site for around 30 minutes. The bus will come every 30 minutes.

The earliest bus from Kawaguchiko - the station is at 07.50 in the morning and will arrive at the site at 08.20. 

So, it's safe to say to that it is a little bit difficult to be at the Shibazakura festival at 08.00, except if you're willing to wake up super early.

The trip back would also be the same length.

2. Kamakura 

It is a little bit difficult to go to Kamakura on the same day. However, I will try to help you out.

Let's say that you'll depart from the festival site at 10. You need to go back to Kawaguchiko station first, then take the bus heading to Yokohama. However, the bus ride itself will take you approximately 2 hours. From Yokohama, you need to go to Yokohama station and take the Yokosuka line train towards Kurihama, and then stop at Kamakura.

The journey itself will take approximately 3 hours.

There are quite a few interesting things in Kamakura, and I doubt there would be enough time to truly enjoy it.

 

Plus, If you're going to go to Fuji Safari Park from the festival, it would take you approximately 2 hours and 30 minutes to get there. First, you need to return to Kawaguchiko station, then take a bus to Gotemba station. From there you need to take another bus to go to Fuji Safari Park.

Please remember you need to make it back to Tokyo too.

 

4. Kamakura to Yokohama

This part is doable, since a train from Kamakura to Yokohama will only takes around 30 minutes. However, if you previously go to Shibazakura festival first, and visit Kamakura and then Yokohama, I don't really think you'd enjoy much of your trip. However, the closing time for the museum in May 3rd and 4th (Thursday and Friday) is at 21.30 PM. On the other hand, based on my experience, the last entry is at 21.00 PM

 

I do think you might want to get someone to book a bus from Shinjuku to Shibazakura Festival site. If possible, then I think it's better for you to hire a guide since they can book it for you. 

Moreover, since there's a lot of things about the transportation that you're still in the blank about, I suggest you to consult with someone who has more experience. Maybe you'd want to check the guides from Triplelights. They have experienced local guides that knows their way around Tokyo, kamakura, and Yokohama....
