Hi there!
Japan is well known for its urban amenities and high tech destinations. I wonder, however, what are the most beautiful places to visit when it comes to nature. I've always been inspired by the landscapes at Ghibli movies and also the wonderful scenery of "The Last Samurai" movie (assuming it was actually shot in Japan). Where can I find these places? Are there well known nature-focused tourist routes?

Something closer to Tokyo, there is the Noumizo Waterfall that is said to look like a scene out of a Ghibli movie. http://grapee.jp/en/45398
The Sayama Hills in Saitama Pref. are called Totoro Hills as that's the basis of the scenes from the movie Totoro. http://www.bring-you.info/totoro-forest
I don't know of any nature based tourist routes, sorry. But I believe those are good routes you can take!
