We are looking for a town about 1 hours train ride from Tokyo for our last night in Japan. We would like to stay in a smaller town and not a city that is easily accessable by train and where we can also use our JR rail pass.

Even an hour away from Tokyo still means towns that have easy access by train. But if you're looking for a quieter town, Kamakura is 1 hour away by local train, or Nikko, or Karuizawa is also about 1 hour away by Shinkansen. You can use the JR lines to get to either of them.
