My husband and I are going to be joining a cruise from Yokohama port. And we’ll be coming to Japan a few days earlier so that we have some time to see the sights before boarding our ship.I don't have any idea what the best area to stay in is, so I’d really appreciate some information about this. I'm looking for an area that has plenty of places to eat nearby, and also convenient for moving around the city. We plan to try to master the Japanese train system while we're in Tokyo so that we won't have too much trouble in the other cities we stop by on our cruise.
I would personally recommend staying in the Asakusa area.
Asakusa is one of the oldest neighborhoods in Tokyo, its the home of Sensoji temple and its just really nice to walk around, seeing the old houses and shops.
It's also a very convenient area as there are many train and subway stations nearby.

The main areas in Tokyo that you'd probably want to consider staying in are Shibuya, Shinjuku, and the areas around Tokyo station like Ginza.All of them are very convenient transportation wise with multiple train lines running through. Also, they have a lot of restaurants and shopping malls nearby so you won't have any trouble finding a place to eat.But Shibuya is probably the most convenient for you if you’re going to the Yokohama port for your cruise. You just get on one train line, and you'll end up at the train station closest to the port, which is Nihon Ohdori station.
