FIrst of all let me help you get localized. Your hotel is in Kuramae. The closes famous place is ASAKUSA.
From Asakusa station to Kuramae Station you take around 10 ~15 minutes walking. If you luggage is heavy, you can take a very cheap taxi.

Other very close famous places are UENO and AKIHABARA, you could literally walk from any of them in around 25 minutes, and by bike would be around 10.
So a Taxi from Akihabara or Ueno to your hotel could be very affordable as well.

Try to get a bus as close as possible to Asakusa, if you cant, Ueno, if you can't, then Akihabara. 

From what I can see, there are late night buses that depart from Haneda and go to Asakusa at 1 and 2 am:
http://www.haneda-airport.jp/inter/en/access/bus.html (its the first option in the spreadsheet).

So when you arrive in Haneda, try to find BUS TERMINAL 3 to take your bus at 1:05am or 2:00am.

Don't forget to purchase a ticket in the Bus Ticket Vending machine near the bus stop, go there as soon as you can to get yout ticket (only sold there, I don't think you can buy online). Here's a map showing the location of the bus ticket machines and bus stops for haneda airport:
