For the transportation: which is the best way you think we should do? Should we get the air pass then fly to Hokkaido, rent a car drive around Hokkaido? Then fly from Kyushu to Okinawa, then Okinawa-Tokyo. Or we can just get JR pass and travel around the whole trip? Please let us know the best way to make the most of our time, and money.

If you're going to be traveling over long distances like Tokyo to Hokkaido, Hokkaido to Kyushu, Kyushu to Okinawa, then you definitely need to use the air pass. And in Hokkaido driving around in a car is better. If you're going to be traveling a short distance everyday, working your way up or down the main Honshu island, then maybe a JR Pass is enough. But you'll need to use the airplane to get to Okinawa whether it's from Kyushu or Tokyo, because it's quite far away, and not really practical going there by ship.
